Is there a program that will stop running processes?

    Since Windows itself cannot always stop current running processes in
    Task Manager, even known spy/malware, is there another program out
    there that can? Something that can override the authority, or lack of
    authority, that Windows gives?

    It's a little hairy, but VERY good.

    Be aware that SOME viruses etc. can NOT be stopped short of a
    total format and reinstall. But that is rare. And another
    subject.

    You could also check out http://www.sysinternals.com/
    They have a variety of great "manage Windopes" software.
