I am planning to use Nessus to scan our network. Where should I start it?
Dirty DMZ and DMZ? Or just the border router and firewall? Should I also
scan a host inside the network?

    Thanks.

Erm.. use it where you think you might have a potential problem.

Personally, I started on the outside and moved through each security layer,
looking for things that I didn't already know were there (e.g. Terminal
    Services for DMZ admin)
