Is there any way to set mozilla to only open the helper application for
media files, instead of opening a new window and then the application?

Mz 1.4.1 win98se

Depends on the helper application. Each helper is handed the
file, and yes, usually will open it in a new window.
Depending on how the file is embedded within the page, the media may
play in situ, or in a new window, or in the background.
