If you have only one antena, you should plug it to J1 connector. If you have
two antenas (or two cables from one antena) - use both connectors. In case
of one antena connector you should specify in the configuration that you use
one connector.

....make any difference, as long as the card uses antenna diversity.
The card automatically selects the better port, which usually is the one
with an antenna connected

You can also select an antenna port for RX and TX.
The terms "left" and "right" are a little misleading, as you can look
onto your card from different directions. Sometimes "left" and "right"
are referred as "primary" and "secondary". J1 is "primary".
