I installed some 32-bit application in my 64-bit Windows Vista.
If I don't choose target directory then it will be installed into C:\Program
Files (x86)\, but the target of shortcuts it created is C:\Program Files\.
If I choose a target directory C:\Program Files\, the applications will be
installed into C:\Program Files\, in Windows 2003 x64-Edition, the directory
will change into C:\Program Files (x86)\ automatic.

Are you using build 5600 RC1? The incorrect shortcuts have been fixed in
build 5728, ie they now point to Program Files (x86) as they should do.
