Partition always does Diskcheck on boot-up (X-Pro-SP2)

The subject line sums up the problem. I have two drives with two bootable
partitions on one and one bootable on the other plus a partion named
"Backup". When I boot up from drive 1 at the beginning of the day the second
drive is often not recognised until I do a reboot. When that drive IS
recognised, regardless of which drive I have booted up on, I ALWAYS get a
Dskchk on the Backup partition before completing. Weird or what. Any ideas?
