Whats the difference between these and can you install an mATX board the
same way as a regular ATX board?

ATX and micro-ATX mainly have no big difference on internal functions.
But numbers of PCI slots, memory slots, Fan socket, size of the board, and
Ventilation would be the things that need your concern.

There is no problem on fitting mATX motherboard to full ATX case.

BTY, if you are using some slim-case (even thinner than mATX case). You
might want to make sure that they fits your Full size PCI or ISA device.
